You may have to draft your own pattern for this. To protect yourself from chafing from the zippers, I'd place them so that they are about an inch above the hem of the shorts so the shorts hem is between your legs and the zippers when they are zipped into pants. I might also add a flap to the shorts legs to hide the zippers. The flap wouldn't affect the pants pattern, though.
Just cut off the pattern to the length you want the shorts, and add a hem allowance to the shorts part. You will sew the zipper so the tape is exposed (until you add the flap) to the outside of the shorts leg, so you don't need any allowance for the zipper seam. Since you will be putting the zipper 1" up from the hem of the shorts, you need to add 1" to the top of your leg piece, plus a seam allowance for the zipper, or the pants will be too short. I would try to make sure that the leg where you want the zipper is the same diameter as one of the standard lengths for a separating zipper, if possible, so I didn't have to shorten the zipper, though they may come in such odd lengths you'll have to shorten one. Since you are overlapping the leg of the pants with the bottom of the shorts, make sure they are the same diameter where the zippers will be.
